Water leaks throughout car - in trunk and from sunglass holder

Hi I’m new to this forum but I have a 2012 Ford Fusion SE that has multiple water leaks. The first is a leak on either side of the trunk where the jack trays are I’ve noticed that when it rains water collects in these areas. I’ve sealed some of the parts where the clips go through with silicone and it seems to have helped just wondering if this is a common issue on these cars. Also I’m waiting on a new sunroof as the seal has a gap and rusted the frame; I used some silicone on that as well to keep most water out until I can replace it (hard to get replacement with virus right now). The headliner only gets wet on the drivers side corner, however driving home today water started dripping out of the sunglass holder but the headliner in the middle is perfectly dry... would that be part of the sunroof issue? Or a possible issue with the windshield seal? The drains are also working by the way. Sorry for the long post I’m just hoping I can get this figured out any help is appreciated. Thanks

Where you're having rain collecting in the trunk is where 2 of the 4 "drain tubes" come from the sunroof gutter system itself, the hoses are really small and soft silicon that can be clogged or pulled off the main "black plastic" gutter system. When it's working right you can hold a garden hose on a "cracked open" sunroof and watch the water run out the drain tubes behind each wheel well onto the ground, the glass seal just keeps the big stuff out of the system.....I clean mine out once or twice a year.

Thanks fusionmanor for the reply! The drains seem to be working properly and drain under the car in their respective places when water is poured in the sunroof tray.. They may be a little slow however I’ll clean them when the sunroof is replaced. (My theory for the sunglass holder leaking is water building up and sloshing around in the tray and overflowing into the overhead console area - possibly from a slow drain tube). That doesn’t seem to be related to the trunk water though, I’ve tested it with the trunk open and I saw water coming through where the bumper clips go through the body of the car. I’ve siliconed those clip areas as well as a hole (you can see it where the blue plastic is in the third picture - possibly where a backup sensor would go that I don’t have) and it’s been dry in the trunk since. I’m just wondering if that’s a widespread issue on these cars.. I’ve had multiple other cars and never had water in those areas.
